Running Issues PLEASE HELP!!!

Running Issues PLEASE HELP!!!

I got a first gen 1999 R6, woohoo. But it started to misfire a little now and then, it appeared to be when my fuel got lower (but not empty obviously :P ). It gradually got worse missing more and more with maybe half a ank. Seemed to be when i tried to accelerate quickly.
Then it started to jerk badly and sounded like it was running on maybe two cylinders. I had to rev hard to stop it from stalling and eventually it would clear for a little bit. At points it did cut out.
So i did this:
Stripped carbs and cleaned.
Found fuel/air mix screw was wrong on carb 4.
Corrected that and balanced them (they were slightly out)
After this it started up and revved smooth as anything in the shed. stopped it and started again 10 mins later, wouldnt start.
New plugs next day, still missed when riding.
Found throttle position sensor was set wrong so corrected that and went riding. still missed a little bit but nowhere near as bad, just the ocassional miss accelerating hard
Tried various things to sort the last bit out:
Crank case breather off
Different coils (they are 4 seperate)
Different air filter
No air filter
Gravity fed to bypass fuel pump
Fed from funnel with no tank but pump on

All to no aveil. if anything they all made it worse.
So now im stumped. Im out of things to check, bypass, test.
It doesnt smoke or anything, maybe smells a little rich
Ive done endless research and im at my wits end

Someone must know what to do...HELPPPPPPP!!!!!!!

Have you tried the Practical Sportsbike forum on Facebook - the 1999 qualifies for discussion and there is a wealth of knowledge on there - as you're trying to diagnose it could either be fuel or electrical - it sounds like you have had a comprehensive look - it could be the actually carbs ( no good ) - are they CV carbs with any sort of vacuum arrangement ? Tank breather ( blocked - although you've tried the bypass) - crankcase breather ? Other electrical issue ( battery, reg, stator ?) - there could be sh*t in the tank and although you've cleaned everything once you ran from the tank again it's put more crap back in the system ? Hope you get it sorted ...

UPDATE: Got hold of a vacuum gauge and checked the balance again. But each time i run the bike they seem to change. I balance them, start it again and its slightly off again... really annoying

It very well could bloke, seems to have the right symptoms but I can't find a break anywhere! :/

they can be an absolute nightmare to find, only thinking it mainly with you saying about setting carbs and then they go out again.

I'm with Bloke, as I read you first post heat generated vacuum leak came straight to my mind.

No i've not

a friend is going to get hold of a compression gauge so i'll test that and check the rubbers.
Seems like im chasing ghosts half the time, but i'll get there eventually
